5-methyl Cytosine Profiling on Single Dna Molecules Confined to Nanochannels

چکیده
We report the profiling of the 5-methyl cytosine distribution within single genomicsized DNA molecules at a generelevant resolution. This method linearizes and stretches DNA molecules by confinement to channels with a dimension of about 250×200 nm. The methylation state is detected using fluorescently labeled methyl-CpG binding domain proteins (MBD), with high signal contrast and low background. DNA barcodes consisting of methylated and non-methylated segments are generated, with both short and long concatemers demonstrating spatially resolved MBD binding. The resolution of the technique is better than 10 kbp, and single-molecule read-lengths exceeding 140 kbp have been achieved..

Compression and free expansion of single DNA molecules in nanochannels.
We investigated compression and ensuing expansion of long DNA molecules confined in nanochannels. Transverse confinement of DNA molecules in the nanofluidic channels leads to elongation of their unconstrained equilibrium configuration. The extended molecules were compressed by electrophoretically driving them into porelike constrictions inside the nanochannels. When the electric field was turne...
متن کاملA Nanochannel Platform for Single DNA Studies: From Crowding, Protein DNA Interaction, to Sequencing of Genomic Information
Advances in nanolithography have made it possible to fabricate nanofluidic devices with at least one dimension of around a few tens of nanometers. Nano-devices featuring entropic trap arrays, pillar arrays, pores, or channels have been designed and used for the analysis of the properties of long biopolymers, including DNA. Here, we discuss long and straight quasi one-dimensional channel devices...

Confining deoxyribonucleic acid (DNA) in nanochannels is an effective method for achieving the elongation necessary for DNA barcoding. Recent simulations have shown that semiflexible polymers like DNA exhibit different confinement behavior than flexible polymers in intermediate channel sizes. The purpose of this study is to measure the fractional extension of lambda DNA (l-DNA) as a function of...

We present experimental data concerning potential topological events such as folds, internal backfolds, and/or knots within long molecules of double-stranded DNA when they are stretched by confinement in a nanochannel. Genomic DNA from E. coli was labeled near the 'GCTCTTC' sequence with a fluorescently labeled dUTP analog and stained with the DNA intercalator YOYO. Individual long molecules of...
متن کاملStatics and dynamics of single DNA molecules confined in nanochannels.
The successful design of nanofluidic devices for the manipulation of biopolymers requires an understanding of how the predictions of soft condensed matter physics scale with device dimensions. Here we present measurements of DNA extended in nanochannels and show that below a critical width roughly twice the persistence length there is a crossover in the polymer physics.
